I'm running a pangenome analyisis on 32 bacterial strains using roary version 3.13, on a server . And i need to change parameter for unique/cloud genes from default value which is 1-15% to one genome to create unique /singletons and there was no option available to change parameter for cloud genes in pangenome reconstruction in roary. i was not able to find any option/way to change roary parameters for unique/cloud genes in pangenome classification. although there is an option available for core genome defining parameter and that is $ roary cd 100 *.gff i searched a lot but was not able to find any solution.
