BRB-SeqTools for RNA seq Analysis

Hello, I am doing transcriptomic analysis on cotton genome and recently came across with this BRB-SeqTools that allows pre-processing of RNA and DNA data and offer to use STAR/ Tophat/bowtie along with many other tools with in a single toolkit. Can anyone guide, is it better to use this tool kit or to do mapping and counting of data by using those tools individually.. please guide which is the best way..
