I would like to know if anyone can explain what does the term literal sequence mean in the following context : "freebayes is haplotype-based, in the sense that it calls variants based on the literal sequences of reads aligned to a particular target, not their precise alignment." I need to know this because I need to translate it into my own language and provide context. I tried to google it but nothing useful came up.
