Most people who start the posts need help. Your post is not clear: why would you want to plot a 3D information on a 2D graph paper? What is it that you are trying to achieve? I don't see much value or clarity in doing that, but maybe you have a good reason.

With all due respect, trying to sketch out a protein on graphing paper is not really going to help you become more acquainted with protein structures. Why not just play around with the structure on PyMOL?

Protein structures are 3-dimensional. Plotting them the way you are trying will give you a bunch of intersecting lines that will not make much sense.
