plink - generate VCF
Is it possible to use internal reference in order to generate VCF file from Genome Studio map and bed files? If I dont use internal reference and generate a VCF file via command given below I am getting 26 chromosomes starting from zero and I can recognise some as they have the same length as some human chromosome.
plink2 --bfile IABIO --recode vcf --out S20_018_2_chip.vcf
