Program For Exon/Intron Analysis For Detection Evolutionary Changes

I am wondering if there any program (by scripting and not by browsing genomes) where one can anlyze the presence of large introns in divergent sequences which can result in creation of fusion proteins or loss of domains due to genetic translocations.
