Hi,

I have micorarray expression dataset. It's for around 100 samples. I don't know exactly which kind of microarray platform are used. But I have problem in understanding some information about the dataset. The dataset are from college and he is not available anymore.

My Question is: What does it mean that chips with the same ID belong to different array and how should I be careful about using this dataset?

By itself that annotation is meaningless. Do you have it from a publication, data repository or collaborator? If it's the latter, ask him, otherwise edit your post and add more info.

I hate to be a realist, but if, indeed, the information about the sample identities, the array platform, and the experimental design have been lost, then you will likely have a hard time analyzing the data. There is often someone that knows something about what was done (purchasing, array core, lab manager or long-term tech, the student who produced the data, etc.). Sorry, but I think you might have hit the limits of what biostars can help with on this one.

@ Sean Davis, thanks. I know. but I have to go ahead somehow. do you have review paper about microarry paltform which lot's of chips or array are printed in one glass ? like affymatrix technology

You do not "have to go ahead somehow." Some causes are lost. Accept and move on to something more productive.

You should find a local bioinformatician who can work with you if you really need to proceed. Note that without some more detail, your data are certainly of questionable value.
