My question is more generally, is there are good way to compare two species for similarity? For my specific case, I am using Augustus for gene prediction in Trichomonas, and I am not sure what species to use as the related species. I was thinking about using Toxoplasma gondii as they are both protozoan parasites, but it's highly likely my logic is flawed. I would appreciate any thoughts about this. Thank you very much.
