Hi everyone.

I want to calculate protein abundance index (PAI) and then emPAI for my peptides. I know the formula is N observed divided by N observable but I don't exactly understand which values I should put as observed/observable. Links that I've found online refer to mascot files but I have protein pilot datasets. I could also do signalp in terminal if someone helped me.
