Differential Expression Analysis

Hi to all,

I have RNA-seq data from 31 tissues of 2 different individuals. The tissues are exactly the same and I setted correctly the pipeline, I mean Salmon quantification and normalization, tximport and then DEA with DESeq2 and everything works very well. I'm wondering if make sense from a biological point of view comparing gene expression between the tissues of 2 different individuals under the same conditions (age, sex and so on). I mean is it possible to consider the tissues like replicates and the individuals like different conditions (e.g. treated vs untreated)? Does it make sense?

So essentially you have data and no idea what to do with them in terms of a biological question? What are you working on? There must be a reason you even started whatever you are doing.

I m working on Chip-Seq data for a Consortium as part of international collaboration to annotate animal genomes. I noticed that the same Consurtium published RNA-Seq data of the same 31 tissues from 2 individuals. So I'm just wondering if it is possible to do something related to gene expression that make sense from a biological point of view on this big quantity of data. It is just an idea so I really appreciate any advice or suggestion.
