Hi I am running blast2go for a huge set of sequences. I would like to save the blast results from time to time (in case there is some problem with the computer, not to begin everything from the beginning each time). However, each time I save the project, the blast in the blast2go begins from the begining, and shows again 0%. So.. is there anyway to save the work in the middle without stopping the running?

Hi, there is now a new Blast2GO PRO version. It has a nice "Autosave" function which saves your project automatically every hour (overwrites .dat file) and creates a backup every 12 hours (new seperate dat file). You can get a Test Account to try this feature on the new Blast2GO website. http://www.blast2go.com
maybe you should import you're previously made blast xml file
and maybe you're dataset is so big, that you saved even before it passes 1% completion,

Hi i always works with Blas2go and also with huge data file. to save the blast results from time to time, you have to go to "file/save B2G project" and when you want to start again, submit this file (with .dat suffix). it is very simple. if it doesn't work, it may be your pc problem. good luck
I think the problem is that blast does not write the output progressively when the xml format is chosen, even when it is executed independently from blast2go.
An idea is to launch blast with the default output (written step by step), and then run the script proposed for example in the blast2go webpage ( http://www.blast2go.org/downloads ) to convert it in xml files.
