building phylogeny using a back bone tree

Hi everyone,

I am writing because I would like to build a phylogeny based on ITS2 of 200 mycorrhizal fungal species but using a back bone tree of 500 species of basidiomycota and it is based on 6 different genes. this tree includes some of my species or genera, so I thought that by using it I can place my 200 species correclty. is it possible to do it with Fast tree? Do you know an efficient program that does it?
