Making collinerity or synteny map for genomic element that is not part of genes?
How I can make colinearity maps or syntenic maps for genomic elements (i.e Endogenous viruses) which are not present part of genes? I tried MCScanX but it only give representation from gene sequences. I would require coordinates for gtf files.
