I am looking for tools that could search for ambiguous sequence patterns in the DNA sequences: for example YYYGGGYYRRGGCYYY or using a weighted matrix

Ugene is a windows program and it does that (only in one strand, but still pretty useful).

Your pattern doesn't looks like DNA you should describe more your question. Maybe you speak about blastx
The pattern is using IUPAC codes - basically Y are pyrimidines and R are purines.
