I'm trying to use the Hi-C data provided by Bonev et al. in their 2017 paper, which are in the form of binaries. The authors used a tool called shaman, which requires a misha database, to process their Hi-C data. I'm assuming that all of their raw data is saved in the form of a misha db. However, I'm unfamiliar with using either shaman or misha and after a lot of trial and error couldn't figure out what format their binaries are in, how to load them, and how to extract Hi-C contacts from them in text format.
Could someone provide some insight on what I should do to load these binaries and subsequently extract data from them? Any help is much appreciated!
