Annotation of unknown gene sequences in order to annotate PPI's

Available data: DNA seq. goal: create PPI network

The data is a collection of different strains of MRSA, and it has not been posible to annotate some part of the sequences, properly due to mutations. Is it possible to annotate these "unknown" genes, in order create a network based on PPI's.
