I was wondering if anyone on this forum has hands-on experience with RNAseq from FFPE samples running on Novaseq vs. Hiseq machines. From the whitepaper, it's clear Novaseq has a bigger capacity to handle more reads. What's not clear to me is how good the performance is for the new library prep kit on FFPE samples and the sensitivity (not much different ? from Hiseq 2500/3000) to detect the signals.
Would anyone be willing to share their experience or endorse the Novaseq for RNAseq from FFPE samples ?

Once the libraries are made there is no difference where they are sequenced. NovaSeq or HiSeq should both be fine. If you have questions about prep kits for FFPE samples then they would be best posted at SeqAnswers.com.
