Calculation of synonymous and nonsynonymous substitution per site per year

Hi,

I have a collection of sequences with collection date, I want to calculate synonymous and nonsynonymous substitution per site per year. I imagine there is need to construct the phylogenetic tree but I could not figure out the rest details. Unfortunately famous tools like BEAST or MrBayes don't support this kind of computation because they don't really separate synonymous and nonsynonymous substitutions in their models. Anybody has experience on this matter?
