Bovine Mastitis Microbiome

We did Whole Genome Sequencing (WGS) of Cows milk DNA samples for a microbiome study under Illumina (Nextera (550) DNA Library Preparation Kits) platform. Now looking for a user friendly tools that I can use for this purpose- (Microbiome interaction, Protein annotation, LEfSe analysis, KEGG Mapping).

Which Bioinformatics tool or pipeline is suitable for WGS data analysis (particularly protein translation/annotation)?
