gene expression and RNA-Seq

Hello All, I want to know through RNA-Seq analysis whether a particular transcript is getting expressed in a tissue or not. Please suggest me how to proceed.

Have a look at the zFPKM paper. Conveniently, there's now even a bioconductor package available that implements the algorithm.

I understand that theses premises are only valid for human transcriptomes..

I've not seen indication of that. It's a generic method that should be roughly applicable generally (keeping in mind that all methods are going to be a bit hand-wavy).

I should add that I used this once or twice for mouse data and seemed to get reasonable results.
