I have been using BLAST2GO Pro for several months now without problems.
However, I am now having a problem with some of my sequences. When I try to initiate an interpro scan, I get the following error message:
Invalid parameters: Sequence-> Error in reading input sequence. Please check your input.
This is strange because my sequences aren't in a different format to the ones I have analysed in the past. When I initiate a scan on a single sequence, for some of them it works, and for other sequences I get the error message.
I compared some of the sequences that worked with some of the sequences that gave me errors. There is no significant difference in length. They are all amino acid sequences in FASTA format.
Any help or advice would be appreciated.

I've got the same problem today with Blast2Go v4.1.9 @Win10. However, it works Blast2Go PRO @OSX (with a trial account) with the same dataset. I have no idea why, but FYI.
I had the same problem, then I opened the fasta file and realized that it did not show the same under windows as under linux. The ">" sign did not show at the beginning of the row, and instead, they followed the tail of last sequences. So I copied the sequences from linux file and pasted them in a new file under windows. Now it works fine!

You may have illegal characters in there. Since you're using a non-free tool, I suggest you contact their customer support.
