The old, free version of WU-Blast is still available here. A recent version of CMfinder is available on SourceForge, I would contact the maintainer about older versions.

Ty so much. And another question hoping to not bother you, did you know how to generate sliding window of a big maf file ?

I am not sure what you mean by generating sliding windows but have a look at MafFilter.
