Unable to use shared data in Cufflinks analysis on Basespace

I am attempting to use the Cufflinks app on Basespace for some data aligned by a colleague using the RNA-seq Alignment app. The aligned files are now in a project my colleague has shared with me. However the data in that project is not being listed as an option for me to upload into Cufflinks. Any ideas how I can make this data available?
