Since I am unsure what type of organism and sequencing I will assume human WGS data. You can download "A metagenome-wide association study of gut microbiota in type 2 diabetes" of 225 WGS samples from here: (http://www.ncbi.nlm.nih.gov/sra?term=SRA050230). You can use NCBI SRA toolkit to download the SRAs and then fastq-dump to convert the sra files to fastq files here: http://trace.ncbi.nlm.nih.gov/Traces/sra/sra.cgi?view=software
