16S sequencing analysis: from fasta to otu to PCA&Heatmap

Hello,

I'm sort of new to all bioinformatic tools and analysis and I've been assigned to a project involving 16S RNA sequencing analysis. Long story short -> I used Qiime to retrieve otu tables out of raw fasta sequencing and now I want to create multiple PCAs and heatmaps based on sample variables found in an annotation file.

Details:

  • In the otu table the rows are bacteria otus and the columns are samples.
  • Each sample has multiple variables (or characteristic) such as Type, Time point and Relation.

What I need: To filter the otu table for one or more variables and create PCA.

Example: Take the otu table -> filter all samples with Type=D and Time=4 -> create PCA $ heatmap

Question: How do I do that using R or Qiime?
