Gene fusion (chimera) with LINE1
Dear all,
I want to find the fusion (chimera) between gene and line1.
I have a RNA-Seq experiment in PE mode 2x100.
Is there any pipeline or have you any idea for discover this fusion?

PS: I tested tophat fusion with a transcripts gtf and repeat region (repeat masker) but with poor results.
