Problem In Translating Nucleotide To Protein

Dear Friends,

I have following problems in the sequence analysis.

we have sequenced exon part of a specific gene that has lot of variations (insertions and deletions) due to which i am not able to translate into protien level. i have used expasy translation tool for the translation.It is giving different frames with stop codons.In all the frames i am finding stop codons an average 3-5.

please give me a solution.

Can you be more specific about the gene (which organism etc.)? If there is some reference sequence for the organism, I'd try to make an alignment and look for possible frameshifts (if there is no reference sequence you can try ortholog alignment with similar species).
