Are there any tools for gene enrichment of gene ontology using pfam and tigrfam hmm ids? Usually I have to use species specific IDs but I feel like it would be much more robust by using hmm ids? DAVID always tries to make it species specific but that's not necessarily what I am looking for.
For Tigrfams there is this file which you can use to link hmm ids to GO-terms:
