I was studying Prediction of Trans membrane Proteins, I studied that Prediction of Trans membrane alpha helices are more easy and accurate and also good algorithms are available for their prediction.But when we move towards prediction of Trans membrane beta Barrels (A cylindrical structure composed of anti parallel beta-sheets) then for their prediction only a small number of Algorithms are present which also don't give reliable results. My query is that Why it so? Why the prediction of Trans membrane beta Barrels is difficult and why developers can't develop reliable algorithms for the prediction of Trans membrane beta Barrels?

It is not a problem of programming or algorithms, we just do not understand the processes of protein folding. You should study molecular biophysics to learn more about this. Depending on their environment and on neighboring other proteins, proteins may fold into different structures and often you cannot predict the structure from the sequence.
