How does MITObim (or MIRA's mapping mode) call bases in the consensus?
I've been reading the MITObim paper trying to find out how exactly does it call bases in the final consensus. It doesn't seem to include this information and nor does the MIRA paper. Maybe because it's expected to be known?
Here's an example of what I'm asking.
AATCG?TTTCATG Final contig
TCGATTT Reads
TCGCTTT
TCGCTTT
TCGCTTT
In a situation like this, would the base in the final contig be C? Is it determined simply by majority? Is this how most consensus assemblers work?
