I have some questions, I appreciate too much if someone can help: I would like to write a perl script for doing the following steps. I wonder if there is already such a script i can use it . if not:

How I can see if a miRNA is in stem of a hairpin structure? miRNA star is the reverse complement of miRNA, how I can check for that?
