Does HMM needs samples more than two during CNV DETECTION

Hi all,

Recently, I installed and tried several different software for CNV detection. However, I found that many of them use HMM algorithm, since you have to train the model of HMM. Does this mean that you have to get several samples? Does this mean that if you just have 2 samples: case and control, you can not use HMM to detect CNV?
