Extract ROI intensities from fMRI data easily

First of all I should say that I am not a biologist in any sense. I am a computer scientist and I would like to do some analysis on fMRI ROI intensities. Given imaging data, I would just like to get a simple list of numbers which assigns an intensity to each anatomical region, preferably with free software. Then I would happily do statistical analysis on these numbers, but first I need to extract them from the fMRI data.

What is the easiest way to achieve this?

I tried to install the Connectome Mapping toolkit, but could not get it to work as it had lots of dependencies and I guess they are not all backward compatible. I read about BrainVoyager which would certainly be great but it is unfortunately not free.
