Is there any way by which I can retrieve or search structures of protein complexes in batch?

I need to find structures of protein complexes for some interacting proteins. Searching for each interaction manually in pdb is too laborious and time consuming. I was hoping to use a tool or an automated way!

PDB advanced search http://www.rcsb.org/pdb/search/advSearch.do entity-type=protein && number of entities between 2-(...) ?

I'd go with this approach too, although you will run into plenty of problems.. If you want to do it batch you can use the RESTful interface of RCSB PDB to make such queries.

Try the protein stoichiometry drilldown. Click on the number 97789 at the top of www.rcsb.org , then drill down through the "Protein Stoichiometry" category.

PDB server perfectly accept uniprot IDs and other protein related IDs! Or use uniprot mapping service! And don't forget to use more exclamation marks, people will understand you better!!!
