I am looking for a motif search program which could take ambiguous IUPAC DNA codes and could be integrated with a custom VB or R script to count hits in multiple sequences.

Are you sure none of the options mentioned in the posts which appears in the right side of your question under "Similar posts" section can help? I am sure there are hundreds of tools out there.
