What's the best 3rd party software for doing analysis on 10X Genomics ATAC-seq data?

I'm aware of Cell Ranger and Loupe from 10X but are there any more flexible 3rd party packages?

You could look through bioaRxiv to see if you find something posted as a pre-print. As I recall this specific (sc-ATACseq) application was commercially released late last year and has not been available for that long.

Hi

You could try Signac made by Seurat team, it gives lots of option to extract information from scATAC data and really easy to use software.
