Forgive any novice mistakes/details overlooked as this is my first post, and I am a student of Bioinformatics.

My question is more theory oriented than asking for help. I am following the Bowtie: Tutorial from JHU and am using a pre-built index as referenced on the tutorial page. My question is that the instructions mention to unzip the <species>.ebwt.zip to successfully install the index. This appears to work and I am able to test this successfully.

If this is the case then why does the zipped package come with a make.sh file? Is this included to download specified chromosomes and create a 'narrow' reference dictionary?

Thank you in advance.

The "make.sh" script is used to automatically create the index, also in case you want to know how was generated or want to create your own.
