Gene set enrichment analysis with edgeR output

Hi,

I have a Differential expressed genes with edgeR in dataframe "er"

Using the above table based on logFC and PValue I ranked the genes.

Now with the available hallmark pathways file h.all.v6.2.symbols.gmt I would like to run GSEA on the list and want the whole pathways output. Not only significant pathways.

can anyone tell how to do that.

Although I prefer a 100% R way of doing this, I am still export using the GSEA Java Desktop Application. You could export your data as follows:

## Remove entries without gene symbol and with NAs
er <- er[er$X != "", ]
er <- er[complete.cases(er), ]

## Write to a .rnk file
write.table("#Differential expression", file = file.path(DIRPREFIX, "GSEA.rnk"),
            sep = "\t", row.names = FALSE, col.names = FALSE, quote = FALSE)
write.table(er, file = file.path(DIRPREFIX, "GSEA.rnk"), sep = "\t",
            row.names = FALSE, col.names = FALSE, quote = FALSE, append = TRUE)

By the way, plotting in R can be done using a package I wrote; see the following post.

Thank very much for the answer. But I have an Error.

As you said I removed NAs and saved the file as .rnk

I downloaded gsea-3.0.jar

On Command line I gave java -jar gsea-3.0.jar

I see the GSEA software and browsed the GSEA.rnk file and selected the "GSEA Preranked" from the "Tools" pull-down menu and gave RUN.

And I see the GSEA reports status as - Error!

Here is the ERROR I saw on command line

It again works with Gene Ontology genesets. It gave status Success

The tool applies filtering to the gene sets to get gene set with sizes within a certain range (you can set these using the 'Max size: exclude larger sets' and 'Min size: exclude smaller sets' in the 'basic fields' settings). I presume none of your gene sets made it through those filters. You may want to change the settings as per the above, or using different gene sets. This link explains things more extensively.

Thank you. Could you please tell me where I can find this 'basic fields' in the GSEA software? I don't see any settings option here.

You can find it in the 'Run Gsea' tab after pressing the 'Run Gsea' icon in the sidebar.

As you are using edgeR, you might want to consider CAMERA for gene-set enrichment testing, as it is part of edgeR. Check edgeR Users Guide, or the tutorials RNA-seq analysis is easy as 1-2-3 with limma, Glimma and edgeR and / or RNA-seq analysis in R.
