Protein Prediction Software - Any Recommendations? (template based vs non-template based)

From my understanding there are 2 types of methods for predicting protein structure from an amino acid sequence.

1) predicting structure from homology with other proteins which have been crystallized (template-based)

2) predicting structure from amino acid sequence only (template-free).

Is there any software which uses both methods? Also, what is the best software for either of the methods?

I'm not experienced with non-template methods however the most popular of the template methods are probably:

1) I-Tasser

2) Modeller

3) Swiss-Model

Also take look at Swiss Model v Modeller and other biostars threads on homology modelling
