Should we cite galaxy in papers if we use the tools implemented there? If yes, how? And what is "Galaxy version XXX" which is written in front of the names of tools? for example for Hisat it is written as: "HISAT2 A fast and sensitive alignment program (Galaxy Version 2.0.5.2)" is it the version of hisat implemented there or the version of galaxy?

Thanks so much

you should ask the galaxy community. Furthermore instead of citing all the versions, you'd better export the workflow and push it into github or whaterver.

Thank you a lot. I just want to say that I downloaded fastq files from ebi then aligned rna-seq reads to hg38 using HISAT. and then I used featureCounts to obtain read counts. I think that's not too much to push it into github.
