I have several samples collected from different tissues in one individual shared same age, sex, race information. If I want to compare the age changes in the expression levels, the multiple samples in one individual must impact the results. So what should I do?

Sorry I don't understand the question fully, could you post the full design of your experiment? Listing the samples you have and any metadata (within reason to keep the patient information hidden).

You could probably check for the changes in the expression pattern of each tissue as the age of the subject progresses (provided you have the data across time for the same subject). Is that the kind of data you have?
