Macs2 callpeak error: IndexError: list index out of range

Hi,

I run macs2 for peak calling and get an error message below. I know there are similar questions on line, but I couldn't find a resolution for me. The below is my detail information. Could you help me to deal with this problem? Many thanks.

I. I run Bowtie2 on Partek Flow to align 40 bp paired-end ATAC-Seq reads onto the chicken galGal4 reference genome using adjusted parameters below.

Presets very-sensitive-local (Default: false) Alignment score cutoff G,20.0,8.0 (Default: L,-0.6,-0.6) Disable mixed alignments true (Default: false) Disable discordant alignments true (Default: false)

II. I use samtools to remove reads on mitochondrial chromosome (the command line was copied from on-line, because I am not familiar with samtools)

samtools idxstats Sox2_G7_6.bam | cut -f 1 | grep -v chrM | xargs samtools view -b Sox2_G7_6.bam > Sox2_G7_6_woChrM.bam

III. I use macs2 for peak calling, and get an error message below. Totally, I have 18 samples, 15 of them are fine, but 3 of them cannot be finished. The macs2 produced the same error message for the 3 problematic samples (i.e. IndexError: list index out of range). I show one example that sample cannot be done, and one example that sample can be done.

I found that if I sort bam files first (below command), then macs2 can run well. I don’t know why, but it could be related to what Goutham Atla said (https://www.biostars.org/p/127465/). Maybe no reads on chrMt is an issue for macs2.

samtools sort Sox2_G7_6_woChrM.bam Sox2_G7_6_woChrM.sorted
