Edited to draw the connection to bioinformatics, in general, don't ask for the best tool or site in a fast evolving field, what's best depends vastly on the field of application.

I found crispr-era.stanford.edu for designing guide RNA, but it doesn't feature plants. I think it might be best to build or look for web tools that allow uploading your own genome data.
